I'd say to wait until September/October because you'll have less chance of rain. Those months are some of the warmest in SF.

You can usually find Amtrak coupons in Entertainment books.

I found the best deals on booking.com. I especially liked that I could book without paying in advance (which was great at the time because the Euro was still falling in value) and because of that it was easy to cancel when our travel plans changed. I would just suggest checking Trip Advisor before booking a hotel to make sure it's decent.
Oh, and Venere.com had some great deals, too. I just preferred the option to cancel the hotels through booking.com. -

I found the best deals on booking.com.
